I too am new to burlesque although i did striptease and pole dancing for a number of years and i have to say that i find shimmying quite uncomfortable. I never did it as an exotic dancer but have realised that its quite a major part of burlesque. Will it get less painful/uncomfortable or is it because my boobs are too big?

It's not a major part at all. There are no rules in burlesque, no set moves, no expectations, no nothing. If you find shimmying uncomfortable, just don't do it - no one will think you are any less of a performer because you happen to choose not to shimmy. Get out of the mindset that burlesque is about a particular style of moving, and just do what suits you best
